@Bryndan W. Meyerholt,
Hi! The thing was, I tried removing some glyphs from Greek and Coptic set becuase I was experimenting with it. So I saved some to view later. When I tried to remove them, the font still registered them as glyphs. I reset the line width, cloned the font, everything. It would always registered the glyphs as empty spaces -- unless I was doing something wrong that I didn't know about. So I just decided to redo it all. Also, my original comment is not showing up for some reason :/
Wow.... After all these years, I JUST now saw the "commands" tab after looking for BWM's and moontr3's suggestions. -_- I'm at a loss for words -- can't believe it. Thanks guys. *sigh*
I went back to try out the suggestions mentioned. The "Remove Empty Glyphs" and unicode sets unfortunately did not work. :( Oh well, it's a good thing it was all redone! :)

If you turn on Unicode character sets, then you can access the phonetic characters and other latin letters.

@UserNaim I believe there is a button called "Remove empty glyphs" that should do just that.
